Yes, there were commercials every 10-12 mins when this one was being aired. I
believe the cappers may have taken those out though.

Looks like the same script as the pre-air to me
from tv dot com

First aired: 9/9/2008
When all the passengers on a plane die, FBI agent Olivia Dunham investigates the
events and while on the investigation her partner, John Scott, almost dies. A
desperate Olivia looks for help and finds Dr. Walter Bishop, but he cannot help
her because he has been institutionalized. The only way to even question him is
with the help of his son Peter.

Olivia continues her investigations leading her to Nina Sharp, a manipulative
executive. Olivia, Peter and Dr. Bishop will begin to discover what really
happened on Flight 627 and begin to uncover a larger truth.

As far as I can tell, it's the same as the preair version scene-wise, but this version is in widescreen. Also,
a finalized audio mix, and an original score by Michael Giacchino to replace the temp cues used initially.
The music is the big improvement, as it sounds more appropriate for the pace and content of each scene.

There were a couple of tiny adder scenes but story line has not changed since
preair. Also, some of location scenes filmed in Toronto were changed.

I was kind of surprised they didn't leave the ROM in as the Massive Dynamics
headquarters...perhaps it's a bit too distinct a piece of architecture.

*shrug*

From AICN

"What’s the difference between the “Fringe” that leaked months ago and the one
we’ll see tonight? New dialogue makes more clear why Walter Bishop was locked
away. At least one scene was added to make the Joshua Jackson character more
likeable. Lots of cool new CGI effects were added, and they play a big role in
the pilot’s new final shot."
